(While that is definitely true, I'll rarely allow myself making him do that.

The party enters the cavern as Yew gains a light aura. There's a single Rattata at the end, among broken mirrors and some cardboard boxes.
His unusually red eyes are flashing as he seems concentrated. They suddenly stop, as Yew enters the room.
Virus: "Oh...
So you're here...
Not at the school...
Well, the swarm is too far to bring it back here...
And...
I was expecting those guys to be defeated..."
He seems to have an unusual resolve.
Virus: "THIS IS THE FIRST BODY I EVER CORRUPTED THOUGH!
I WON'T LEAVE IT BEHIND SO EASILY"
Virus sprouts some dark bat-like wings, then flies to the ceiling and runs on it.
King Boo: "There's no talking with this guy...
We already tried it."

You know how I Defaulted three times outside? That's gonna come in handy here, although I think I'm going to be tactical about how I use it rather than just throwing all of it out at once. Meteor Rain from Yew, Bandanna Dee throws a few spears at Rattata's wings.

King Boo shoots some blue flames, homing in on Virus. He runs actually pretty fast and stays far from them, but Bandana Dee uses supressing fire. Virus stops right before getting hit, which gives the opportunity for Yew to blast him with Meteor Rain.
Treblig goes on the middle of the cave and place a pitfall trap.
Virus stands back up and runs towards Yew.

Utsusemi to dodge physical attacks, on a successful dodge Transcience to counter and Turn Tables for +1 BP. Afterwards, BD will throw another spear.

Yew takes a defensive stance, as Virus actually seems to smile.
He jumps above Yew, then shoots lasers from his eyes, which hurts Yew badly.
Treblig places another trap in the cavern.
Bandana Dee throws a spear, which Virus dodges, jumping under King Boo's spiked balls and getting hit.
Virus: "Guh... You guys can definitely work together... Whatever."
Virus stretches his body, creating a second Rattata made of black energy, attached to his body.

Yew casts Amaterasu Mist. At the end of the each turn for the next three turns, the party will be healed by a large amount (probably more than Virus can damage them by). Bandanna Dee will dash forward with the Parasol, Multithrust both Ratattas, then jump backwards while throwing spears at them.

(Changed nothing to your move, but it's like 2 Rattata fused together, not two separate.)
Yew casts Amaterasu Mist, as Bandana Dee combos Virus, but the enemy doesn't seem to stop in it's track. He tackles Bandana Dee, but still took some damage. King Boo tackles him in return, inside a trap.
Virus: "Ugh..."
Virus is caught in a pitfall trap. Treblig places a third one, then takes out a whip.

While he's caught in the trap he won't be able to do much other than Ocular laser and Virus Domes, so why don't we neutralize the lasers? I don't know what element they are, so I'll go with Magic Mirror Blast (reflects magic of any element including non-elemental, but not physical attacks) on the party. Seeing how the lasers didn't activate Utsusemi, I think it's safe to say that it's not physical. BD charges up before throwing three spears at once at Virus.

Is there any energy projectile in the Bravely games which cannot be reflected by Magic Mirror?)

As far as I'm aware the only things that aren't reflected are physical moves (which would have been dodged by Utsusemi) and AoE magic (which a single target laser wouldn't fall under). That being said, I could be wrong, I don't use mirrors very often (I'm more of a counter user), so it might be a good idea to ask Just if there are any single target enemy moves that aren't considered physical or magical.

Well, I don't think digital energy is a thing in Bravely Second, so I'll say it doesn't work.
I planned on having digital energy reflect as a boss bonus anyway, so it makes sense.)
Treblig moves forward to whip Virus, but he gets shot with an Ocular Laser. Treblig seems weak. (Should he still fully heal?)
Bandana Dee throws three spears at Virus, while King Boo drops a spiky ball on him.
Virus gets out of the trap, then becomes completely black.
Virus: "Okay...
Time to stop messing around."
He becomes a black mass, growing in size.
Virus is now a pretty large Raticate...

(Yeah, since Amaterasu is an AoE spell it's not effected by Magic Mirror, not to mention that Mist makes anything used with it act like one anyways. As such, he should still be healed. I also just realized that depending on whether you consider King Boo undead or not - on one hand it's implied that he's merely a painting brought to life like every other ghost in the mansion, but at the same time the fact that Boos can in some games be killed by light might imply that they really are ghosts - that continual healing could actually cause some serious problems for him.) How big are the spiky balls that King Boo creates? Circus Throwing them at Virus might be a nice way to amplify the damage they do. Meanwhile, Yew will Default.

(Oh forgot to answer the question about BD.
It would have been too big it it was an enemy, but since King Boo is your ally and you work together, I'll allow it.
Should work with pretty much every ally projectiles, unless they are gigantic like a building or something.
I don't actually know if there's any NPC with gigantic projectiles in this game though.)
Yew does nothing.
King Boo drops a spiky ball on Bandana Dee who throws it into Virus at full force. It seems the enemy is less dodgy in this form. Instead, he tanks the attack and simply uses Super Fang on Yew.
Yew loses half of his HP, which he regains thanks to the mist. The mist disappears though.
Treblig attaches a rope on Virus' tail...
