(I could have sworn I answered this a long time ago.)
Basically, it takes the strength of a Shadow Meteor to destroy a Shadow Meteor. If you can gather enough Shadow Gems, their power will be equal to a Shadow Meteor.
Mewtwo will absorb the energy from the Shadow Gems himself. He explains that because he is a legendary, he can resist the powers of the Shadow Gem and even use their powers. That's why he isn't corrupted from touching them.

Mewtwo: I found the Shadow Meteor a long time ago before the Shadow Gems started to fall from the sky. I have been watching over them for a long time, trying to find a way to stop them. Only now have I found a way to do this since the meteor has reached phase two and is raining Shadow Gems down on our world. We can use its own power against it.
