This seems very intriguing if not a bit overwhelming considering the sheer amount of crossover references and everything that went into the planning of Oz and gates. Then again I took two completly different ideas in Mario and FE to make it kind of work.
Having said that I am extremely interested to see how you pull it all together. Also I really hope you are able to pull it together and I wish you nothing but the best.

Yeah, I really want this to be a thing, but it seems hard. I'll see what I can do. I might just make a different crossover type series of my own carrying elements from both things.

Dimento would be a good mastermind (maybe Fawful and Diemento working together perhaps?) little inferno kid and varouis others who work for them because they were charmed by Dimento, or they are hypnotize into fighting for them by Fawful.
Actually just a though have you thought of a 'Man behind the curtain' type villain. One who's controlling everything from behind the scenes.

I think I just had a pretty cool idea. Two CYOAs of the same story from different points of view. It could end up really messy though. Not why I came here. I was going to ask if the characters start with all their powers or if I should implement some sort of reasonable level up system.

The only answer i can think of is whatever works best for you Just. Now MKC pretty much uses a strategy based battle system. Think of it as FE; Awaking on Auto pilot. Maybe you can do it as a gates style where we give you input and then as the author determine what happens. You could do something like that if you wanted to have everyone start off with their abilities. Now if you want to start everybody at level one then maybe something like what MKC does. Now one thing I can do is give you the website I use to make decisions for anything RNG related..... www.random.orgActually Just you have an advantage over me. When I started Mario and the Golden Goddess I was doing everything from scratch w/ no experience other then reading others. I had to think of things on the fly and I was constantly changing things. But in the end when I did my reboot MKC it made for a cleaner process. But you have a basis on how you like things done and how to handle things. You created multiple RPs that have stats and characters interacting w/ one another from different worlds. You have a proven battle system that works for you. You done things in the past that work for you. In the end make it something that works for you.

Alright, thanks. I think that helps out. Yeah, I'm getting closer to a battle system. I'm just slightly unsure how to have characters gain skills. With some it's obvious and easy to level up, but others are somewhat more obscure since their abilities come from the start. Maybe I can work out some sort of summon system for them...?
