Who will win? The leader of the Dark Lords himself or the egomaniac Pikmin? Both have huge mechs and lots of firepower! Will nectar or hatred pull out on top?

Well for one thing, how open of mind does Nectaron have? If The Engineer has access to imagination constructs then this could potentially turn into a roflstomp very quickly.

I'd say that Nectaron probably would cancel The Engineer's imagination ability.

On the battlefield, two armies rise, ready to clash. The Dark Lords versus Nectaron. The nectar Pikmin charge, clashing against the zombies and monsters of the Dark Lord army. The Nectar Wraith can be seen off in the distance fighting against A and SPACE.
The Engineer and Nectaron meet at their own singular area, blocked off from combat. "Heheh...So you want to fight me? YOU FOOL! HAHAHA!"
"NECTAR WILL REIGN SUPREME! I AM INVINCIBLE!"
The Engineer shifts an arm on his mech, switching it into a machine gun while Nectaron creates a wall of nectar. The bullets are absorbed into the nectar wall and stopped as The Engineer fires them off. Nectaron's evil laughter can be heard behind the wall. The Engineer lets out an annoyed grunt before pulling a lever and shifting the arm into a beam. An ice laser is launched at the wall, freezing the nectar as The Engineer charges toward it. He smashes through the wall, sending frozen nectar blasting everywhere, but Nectaron lands a sucker punch on him from the other side of the wall. The two mechs then continue on to punch at each other, sending gears and bolts flying around with each hit.
Eventually, The Engineer's mech opens up a huge cannon on its stomach and blasts at Nectaron's mech, making a huge hole in it and knocking it backwards. Nectaron looks around and panics before hitting the eject button. He's launched upward from the mech as it explodes, sending nectar flying everywhere. The Engineer's mech is covered in nectar and begins to spark before exploding as well. The Engineer himself jumps out at just the right moment before landing on his feet. A huge explosion goes off behind him. "So you want to fight without mechs? I'LL TEAR YOU APART!"
Nectaron floats down with his parachute and fires off nectar bullets at The Engineer. He blocks them with his huge hammer before Nectaron switches his gun to a different mode and launches a full stream of nectar down. The Engineer is caught up in the Nectar and becomes stuck. The nectar continues to pile on and The Engineer begins to drown in it, getting covered over his head in nectar. Nectaron continues to spray nectar on the pile and laughs evilly. But...the pile of nectar starts to vibrate rather quickly. It's...odd.
The nectar blasts apart and The Engineer is nowhere to be seen. A mysterious teleportation sphere sits where he once was. Behind Nectaron, The Engineer stands with a dark aura surrounding him. "HAHAHA! YOU SHOULDN'T HAVE DONE THAT! LOOK AT YOUR STUPID FACE! HA!" He takes out a strange gun and shoots it at Nectaron, trapping him in metal ropes. Nectaron can't reach his gun anymore. He struggles to escape as The Engineer tosses down a cube that unfolds into a giant mech. His mech used in the final battle against Lupis. He hops in and pulls multiple levers as lasers blast out all over the place and missiles fly out from multiple angles. A gigantic cannon appears on the front and a beam of light blasts into Nectaron along with all the lasers and missiles. A giant explosion is caused and nothing is left of him.
KO!
The Engineer laughs. "THIS IS JUST ONE MORE STEP TOWARDS A NEW WORLD! ONE WITHOUT RESTRAINTS! HAHAHAHAHAHAAAAA!" The Nectar Wraith falls in the background and multiple dead nectar Pikmin are scattered throughout the battlefield.
The Engineer is the winner!

The Engineer won because not only was his technology far superior to Nectarons, but most of Nectaron's weapons had to do with drowning enemies in nectar. The Engineer fully obliterating his opponents instantly instead of waiting for a slow death. He also had multiple mechs and could repair them or build new ones in a short amount of time. Not only this, but if he really wanted to end the battle quickly, he has metal nets, tranquilizers, and a gun that turns people to stone.
