It's been 150 years since Ganon was defeated by the last Hero. For all these years, monsters stayed in the ruins of Ganon's Castle. The world was at peace. The Twili reopened the access to their world and started coexisting with the people of Hyrule. Even some of the monsters from Ganon's Ruins became good and joined society.
10 days ago, a mysterious construction appeared. We call it "The Living Dungeon." Alongside it appeared Mabe Village and Animal Village, two peaceful town. With the appearance of of The Living Dungeon, people first began having horrible nightmares. The most powerful monsters from Ganon's Ruins started chasing the weaker ones out of their territory, therefore meaning monsters started infesting Hyrule again. Horrible monstrosities appeared in the Twilight Realm and started slaughtering the Twili. The portal is now protected and it's access limited.
With the situation becoming dire, it didn't take long for the people to act. Some citizens took arms to become explorers, hunting monsters and treasures. In each town, sages were named, which powers prevent monsters from entering their respective town.
One thing is sure: whatever evil force caused the return of monsters reside in the mysterious Living Dungeon.

Is it just the weaker species of monsters that were chased out of Ganon's Ruins, or the ones that had become less aggressive over the years as well? What I was thinking for the backstory of my character was that a tribe of Lizalfos were chased out of the ruins and created a small village on a secluded part of Zora River (they're more of the BotW type of Zora than the OoT type that would be at home in Death Mountain), and are typically viewed with distrust by the other tribes such as Hylians and especially Zoras.

Pretty much everything was chased out of Ganon's Ruins. The monsters that remain there are the likes of Lynels, Iron Knuckles, Darknuts, etc.
If you want your tribe to have a bad reputation, I have nothing against it.

I'm assuming that puts this on the Downfall timeline, then? Are we assuming the Twilight Realm existed in all branches, and can we expect it to be different from the Child Timeline version from Twilight Princess? Can I be a Subrosian? What about one of those talking skeletons from the pirate crew on Oracle of Seasons? Where is this game in terms of the Zola/Zora situation?

The Wind Fish might appear, haven't decided yet. Without spoiling anything, all I can say is that locations from the Dream World now exist in real life.
There's gonna be elements from all timeline, so it's pretty hard to place inside it. I'd say the events of Twilight Princess are canon to this game though, so that'd put it in the Child Timeline.
You can be a Subrosian or the skeletons (Hell, you could be a pirate Stalfos if you want), but know that my knowledge of the Oracle games is limited. With that said, I should say it's the same for FSA.
Both of them exist, since the Zoras from the Dream World are Zolas.
