DJ plays his tunes loudly, blocking out Navi's voice entirely as Remoraid blasts Psybeam after Psybeam, defeating Navi. "You truly are a powerful opponent. Return Navi. It's time for my final Pokemon. Aegislash, go!" Link sends out an Aegislash that you've never seen before. It's got a completely different design. It looks just like the Master Sword and Hylian Shield! Better be ready...

Oh shit, that thing's at least level 35 and Butterfree is at a huge disadvantage if we have to send it out. Keep it at a distance with Bubblebeam, and be ready to rocket away from its attacks with more Bubblebeams aimed in other directions if need be. If Remoraid gets knocked out Ratatta still has Bite and immunity to ghost moves, but it would probably get one shotted by anything else, leaving us all but defeated.

OBJECTION! Link has no leadership at all. Actually, he spends entire games doing someone's else's biddings. Therefore, there is no combat and Aegislash joins Plague Knight without any question, because he clearly has a lot of leadership right now, thanks to Fuzz.

Remoraid tries it's best to keep distance and launch Bubblebeams, but Aegislash slashes in the air, causing some sort of sword beam to fly out at Remoraid and damage it while cutting apart the bubbles. Remoraid continues to attack as much as it can, doing all the damage it can before Aegislash slashes it directly. Remoraid is knocked out! Who will you send out next?

With any luck if should be relatively low on health by now. Send out Ratatta and have it take advantage of its speed to perform hit and run Bites, taking care to avoid getting hit. If Ratatta is knocked out the only Pokemon we have left is Butterfree, and Confusion is resisted, so unless it could put it to sleep with Grasswhistle (at which point PJ would promptly stop playing music) and defeat if before it wakes up we would be completely screwed.

Rattata is sent out and quickly runs to Aegislash, biting it before running away and hitting it a couple of times like this with Aegislash's sword swings missing. "Aegislash, we can't fight blindly. For every enemy, there's a strategy!" Aegislash prepares for Rattata's next attack and just before it hits, Aegislash uses the shield to block, causing Rattata to chip its teeth on it. With Rattata suddenly caught off guard, Aegislash follows up with a swing of its blade to quickly knock out Rattata. This battle is getting very close...

Okay, so if I understand this game properly, we must get creative to win...
Therefore, I say we use String Shot on the shield, to take it for ourselves and block the next hit. The we swing the shield onto the sword for massive damage.

That's some really good thinking we can't view this as a Pokemon battled based on the video games its closer to the battles from the anime. (Where we can use the environment to our advantage and how moves like String Shot are incredibly useful.)
You know what Fuzzy mentioned PJ the DJ and he has DJ equipment and well its that time again folks.
It's evaluation time.....
Now the DJ equipment can not only amplify DJs music but I wonder if it can't enhance our music more importantly our Grass whistle. Have our trainers get some head phones from PJ to protect us from Butterfree using Grass whistle over the DJ sound system.
If this works we hit that sword with as much confusion as Butter Free possible.

Butterfree goes into action, playing an amplified Grass Whistle from PJ that outright stuns Aegislash! Seizing the moment to gain an advantage, Butterfree uses String Shot to steal the Hylian Shield and throws it right back at Aegislash before shooting psychic beams! Aegislash is knocked out! You defeated Gym Leader Link! This rewards you with 3,000 Poke and the Sword and Shield Badge! "Amazing...! I was no match for your great strategy. Perhaps there's something I've been missing all this time. Please! Allow me to go with you and learn the true ways of a master!" Link bows his head to you as the elevator appears nearby. The floor's complete.
"Maybe if I stay with you guys I can find out where everyone went and get back at that turtle." Mitsuru seems to have officially joined you as well! Your new team of five enters the elevator with a mission complete. Hm? The elevator seems to have grown. There's a poster in here now. It depicts Bowser breathing fire and pointing at you. Strange...
Despite the weird poster, which you have no idea where it came from or what it is, you notice Floor 2 is now green. That means it's complete! Now then, there's floor 3, 4, and 5 to choose from. You'll also have to choose a team of four to go out for you since you have more than four characters now. The ones that don't join will wait in the elevator and relax. Now where are you going?
